Last year, my gpa tanked (3.6->3.3 (unweighted), 4.1->3.96 weighted) when I took 6 AP Classes and doubled up on AP Sciences and I could not manage my time well enough and one AP Science was really hard (the toughest class at our school) because of the harsh teacher, not even course content--I scored a 4 on the exam but I almost failed the class. This class also affected my other classes because I spent so much time on it. This year though, my senior year, I am taking all AP courses (7 first semester) and I am getting As in all of them and I intend to keep it up. Will colleges like USC NYU and Emory see these scores and will it make a difference?

Depends on the school, but most private schools see first semester grades. I have heard from my school counselor that admissions looks for trends. This may, or may not hurt you regarding the drop in your GPA. They will also see that you challenged yourself (which is good). So it is hard to say.
