Hi,
Can I send three recommendations to the schools to which I am applying, or do I have to check with them if that is okay at first. I had thought of just having each recommender use the standard form.

You should follow the directions for each college. If they say 2 recs only, then don't send 3. Usually they are pretty specific in their web directions, if not, give them a call before sending any extra materials. If a college does not use the CA (I'm assuming this is what you're referring to as the standard form), then you should use their form for recs.

If it's a really stellar recommendation, send a third. If not, don't.

Hmmm
I have three equally good options to use, and they all tell a different story about me. One is my research advisor, another is a science Professor, and the third is a chemistry Prof. The research rec is a must, since it will definitely be extraordinary. At the same time, however, my research mentor has not had me for a class, so she will not be able to cover that aspect of my academics. The other two also seem necessary: one for scientific classwork and the other for well roundedness. Which ones would you send?

Chem and research advisor.

The answer to your question will definitely vary by school, so you need to follow entomom's advice of checking instructions school by school. Some actively discourage extra recommendations. Some welcome them. I think in most instances you will be able to send three; because the two profs are the "basic" recommendations and a Research Advisor adds a different dimension.
