Since colleges only see the first half of a students senior year, how do they incorporate those grades into an overall GPA, with grades 9-11 included.

They don't.

Every semester you take is considered into your final GPA. so, 9-11 will have 6 semesters, making your senior semester 7. They take your grade for each semester (A=4, B=3 etc. Unless it's honors) and add them for each class then divide the amount of classes. Then for each semester preceding that making your cum. GPA.

Colleges only look at your GPA through junior year, and only check senior year grades. Your high school, however WILL calculate your GPA through senior year.
