I am applying to Exeter and a few other schools this year for 10th grade and this year, I got a 97% percentile this year but last year I got a 99% percentile. This was because high school workload is a lot harder than middle school and as a result, I didn’t study for the SSAT as much. Will this affect my chances at Exeter? (I was waitlisted last year).

Nope- it’s highly unlikely. A 2% difference in a very very high test score will not dermine whether or not you are accepted.
