Would it look better to join student council now, being junior and senior year, or not do it at all? I know that it wouldn't look the best for colleges to see I'm doing something in my final years...And if it makes a difference I've been in a decent amount of clubs/teams before this. I say decent along CC standards.

Doing or not doing student council will make no difference to your admission chances, nor does it matter if you do it for one vs. two years. If you WANT to do student council, do it. Student Council is not better or worse than any other school-related club or activity you could be doing.

By junior year, you ought to have a pretty good idea of what kinds of activities mean the most to you. Focus on bringing up your engagement in those activities -what ever they are - to a higher level. If you decide to add a new activity - nothing wrong with that - do it because you like it.

Do student coucil because it’s awesome, obvious choice.

Yea, I was thinking of doing it, because I think it would be cool of course. I just wanted to make sure it wouldn’t look bad.
