First of all, I understand that colleges do see a final transcript...but how much of a role does it play in the admissions process. Here's my problem:

I'm signed up for all APs next year, but some are likely to be cancelled. I can sign up for alternates, and I have to decide something. Should I take college courses (these count on our GPAs as 4.0s) or should I take honors courses that I am not in any way interested in?

My rank would probably fall from 1 (it will be one when applying) to 4-5 (on the final transcript) in a class of 550 or so. So what do you think colleges would rather have on my final transcript, somewhat difficult college courses or school honors courses and a slightly higher rank.

I'm not entirely sure on this, but here's my take on the issue: It depends on where you are applying. Some larger universities that calculate your admission based on a formula of GPA, rank, and SAT scores would rather see you with a higher rank; however, most of the more selective smaller universities and/or LACs would probably rather see you take the college classes. I think it would show that you are willing to take the initiative to challenge yourself and take classes you are interested in.

do you think it would make much of a difference though? I'll be ranked 1st when applying to college, will they really care if in february I am ranked fourth of fifth? Especially if I am getting As in the classes I take at the colleges

does anybody know? I need some input please

If you'll be ranked 1st when applying, then it shouldn't matter. Colleges will look at that ranking to make their admission decision, and I don't think a rank or 4 or 5 will cause them to rescind it.
