I took honors chemistry my sophomore year of high school and got a B- first semester and a D+ second semester. I was hoping to take chemistry this summer at a local community college to replace the grade but my school counselor recently informed me that UCs wont accept it as a replaced grade but rather see it as me taking two separate chemistry classes. Although I still plan to take it over the summer regardless, will this hinder my chances of getting into a UC? For the most part, I am a decent student. I receive mostly A’s and on certain occasions B’s. I have a current GPA of 3.77 (I am in my junior year and still have time to bring it up) and am in the process of starting a new club on campus. Along with this, I tutor kids every Tuesday and am going to start volunteering at a clinic soon. Furthermore, I am active with a handful of clubs at school. Any insight on how my chemistry grade will affect me will be appreciated. Thanks!
Since your community college class will not replace the D in Honors Chemistry, this grade will be used for the UC GPA calculation. Why not retake it Senior year? On your UC application, you can list classes planned and in progress and at least you will be able to replace that grade.
At the end of your Junior year, calculate your UC GPA using 10-11th grades and see where you stand. The D will affect your chances at the UC’s since you need a passing grade for all a-g course requirements (C or higher), how much is hard to say but with the competitiveness of the UC’s, it will have a definite impact.

Since I’ll have more than the two required laboratory sciences for the a-g requirements (bio, APBio, physics, honors chemistry, chemistry at a local community college) will they consider honors chem as a elective and therefore not a required a-g requirement?
All a-g courses will be included in your UC/CSU GPA, so even though you have over the required courses, the D will be part of your application. Electives are part of the a-g courses.
