Grades in Intended Major

At the risk of sounding petty....
How does one poor grade in high school in the subject you wish to study in college (and later in a career) affect college acceptances to highly selective colleges like Ivy League schools, MIT, CalTech, etc. For example, how does a poor grade in Chemistry for a potential chemical engineer affect admissions?

Basically, I have a B- average in Honors Trig Pre Calc, and I want to go into Applied Math (as well as microbiology). I'm particularly frustrated because my input and understanding is not being reflected in my grade output.
I have two marking periods of B's and so far, a C right now due to one extremely poor test grade. We are going to have other tests this marking period, but there's been a change of teachers and it's all a bit confusing...

I'm worried about how I'm going to measure up numerically compared to other students. My class is known for being the hardest in the school due to the teacher (not making excuses, merely stating a common opinion) and even harder than AP Calc, which I'll be taking next year as a junior, but for students in other schools, the class is a joke, you know?

I'd like to think I'm being irrational, but I worry that this could affect possible acceptance, especially given the fact that the class is in the field in which I wish to major....

Sorry for the length and wordiness....I'm reading de Tocqueville for English and it's showing :P

It could raise some red flags to be honest, make sure to at least show an upward trend.

Take AP Chemistry and AP Calculus next year and get As. Also consider the various competitions in math and chemistry (see the threads in this forum, for example) and try to perform well in them. It’s not over yet!

@aldfig0 Why do you say AP Chem? I’m not able to take it next year due to scheduling (taking organic and physics, instead), but for the future

Physics would probably help your chances with applied math, so make sure to do well there
