I'm really behind on scheduling when it comes to what was expected by the CoC for ChemEs, I was still exploring freshmen year and this first semester of my second, so I haven't taken these lower div classes:

--> Math 54, EE40, AC req, E45, E7, CBE 140

I'm doing either 54/E7 over summer or CBE 140/E7 (offered at UW); 54 doesn't agree w/ schedule next semester, AC classes are full, EE40 I need 54 first, CBE 140 is not offered, and E45 I want to take with Gronk.

So that leaves basically no options, I can switch around my 112B lab section and do Chem 135 I guess (for Biotech conc.). Anyways, is there any classes I can sub that would be better than 135 and potentially let me keep my current lab time slot?

Maybe CBE 185, but I don't know if I would need CBE 140 for this class, idk?

My schedule next semester:

Physics 7B
Chem 112B
NE 165
[ open slot ]

Why not put Math 54 in your open slot? If you can get into E 7 or E 45, replace Chemistry 112B or NE 165.

http://chemistry.berkeley.edu/student_info/undergrad_info/degree_programs/cheme_major/transfer_student_curriculum.php lists a suggested schedule for transfer students who were not able to take many of the prerequisites at their previous schools. Note that this assumes 5 semester instead of 4. But if you complete all of your math, physics, E 7, E 45, Chemistry 112A, and Biology 1A (or one of the technical electives) before next fall, then you should be able to squeeze that schedule down to 4 semesters.

But OP says he/she cannot put Math 54 in that slot, and running it through schedulebuilder says as much.

Can you take E7?
As for AC classes, there seems to be History 127AC and Theater 25AC still open that would work with your schedule…

Since Chemistry 112B and NE 165 are only technical electives (that can be taken later), it would appear that they are expendable in the schedule to make space for required courses. Generally, required courses and prerequisites to other required courses should have priority over elective courses when making schedules, to avoid being forced to graduate a semester late due to being unable to fit all of the required courses into the schedule later.
